would running coax up inside of the mast antenna is mounted on have any type of effect on signal going out and coming back,plus would this setup have any effect on the swr"s with and without an amp. i am going to try this setup in about 2 weeks from today

Yes i have run coax into mast pipe, As long as it shield coax , should not be a problem , Doint run open wire or ladder line.in the pipe.

Had good swr on lmr400 going into a 12foot pipe and the swr is 1:1;1 on a 2 meter antenna .

this is only a guess, but i would think that if the mast is grounded, then it might actually help sheild the coax a bit.

You never said if it was for Ham or CB but I have found that a lot of Ham groundplane antenna's you have to run the coax thru the mast as the PL239 connecter on the bottom end of the antenna sits inside of the mast.
If it 's a CB Antenna I don't see anything wrong running the coax thru the mast.
But the best way to install any antenna or coax is going by manufactures instructions...
Most of all Watch for over head power lines...
