I just re-connected my TR 696F SSB after moving, and according to the power meter on the radio it's doing 4 watts on ch 1 and 10 watts on ch 40. Why is it showing a different reading? Shouldn't it be putting out the same on all channels?

Did you check the wattage output into a dummy load or the antenna?
If you checked it into your antenna the problem may be high swr at one end of the band on your antenna.Check your swr on channel 1 and 40.

SWR is fine on both 1 and 40. I checked it with the antenna.

I think it might be the cheap radio shack coax that I'm using. I'm thinking that the coax and antenna are not matched.

Plus I'm using one of those 3' tall midland/saturn base antennas. As soon as the weather gets a little nicer I'm going to put new coax inline and switch to my Solarcon A99. I've never had a problem with the A99.
